Your question has at least two different interpretations. 1) If you are asking about the Altera DE2 board that includes the ISP1362, then the answer is that the ISP1362 is a fully complete usb controller+phy, therefore the board doesn't need an opencore usb controller. 2) If you are asking how to use the Altera DE2 board to implement an opercore usb controller, then the answer is you need to ignore the ISP1362 and connect the opencore usb controller to a utmi+ phy which you have attached to one of the expansion headers.
